Protein Domains

Take a CDS from the construct you have open, scan it against the InterPro member databases, and put the domains back on the map at DNA coordinates. No translating by hand, no pasting into a form, and no losing the link between the domain and the gene it came from.

Real CDS plasmids (GFP · TetA/Bla · ADH1 · a His6-TEV expression vector), twelve UniProt proteins, one with unknown residues, bacteriorhodopsin for membrane topology and preproinsulin for signal peptides, for the domain scanner, protein analysis, disorder, protease digest and back-translation

01

What it does

  1. 01Targets built from the open document: its CDS features and the current selection, seeded by a right-click
  2. 02Every member database the service exposes, each switchable, with GO terms and pathway lookups optional
  3. 03Per-match member database and version, signature accession, coordinates, E-value and score
  4. 04The integrated InterPro entry and its type for each match
  5. 05GO terms and pathway cross-references as the service returns them
  6. 06A returned domain written back as a real feature at DNA coordinates
  7. 07Picking a target selects that span on the map, in both directions
02

What it runs on

The scan is InterProScan at EMBL-EBI, run through the shared Job Dispatcher client. Everything the service returns is shown at full granularity rather than reduced to a domain name. The panel runs on @ports/jobs, @ports/macromolecule, @ports/motif, @ports/rpsblast.

Everything runs client-side. Files are parsed in the browser and projects are saved on this machine, so an unpublished sequence is never uploaded.

Questions

Does it submit my sequence?
Only when you press Scan, which the panel states plainly. This is one of the two tools in the workbench that leave the machine.
Does it work from DNA?
Yes. Targets are the document CDS features and the selection; the protein is derived from them, and the results come back at DNA coordinates so they can be written onto the map.
Which databases does it search?
The InterPro member databases the service exposes, each of which can be switched on or off for a run. The list comes from the service, so it is whatever InterPro currently ships.
